What happens when you copy two files of the same name to a CD-R (not RW)? I backed-up a file to a CD-R, then a week later I backed-up the same file again. A pop-up asked me if I wanted to replace the existing file and I said yes. I expected two files since the -R isn't erasable but there was one with the correct bytes. But when I tried to load it, there was something wrong with it.

The same thign that will happen if you try to copy a file into a directory on your hard disk that's the same name as one tha'ts already there. If you'd clicked No to the message it wouldn't have copied the new file on to your CD.
Even though it's a CD-R disk, you can still "erase" files - this doens't remove them at all; it simply masks them so that they're not accessible. In any case I would most likely change the name of the new file so that there was no cahnce of anything screwy happening.

but if its a multisession cd then maybe you can load a previous session and get it back.
